don't be lazy, check forums for ideas for setups, download eft and figure out what setup will work for your particular situation. tbh there's really no 'best' setup for any ship.

I'm not totaly sure, but I think missiles rely on the ship that fired them for it's targetting system, when you cloak you lose that connection with the missile, maybe you should wait alittle bit longer before you re-cloak.
